Off the top of my head... being you are on Prognosis 10.3 an important question is how many rows are in a typical interval of the TRANDET record? Does it ever exceed or get near 32,000 per interval?
If so increasing the Number-of-Transactions further (you currently have it set 3x the out of box setting) will not help.
If your exception rules are commented out or removed in IREPSTLR it shouldn't be interfering with the transaction record collection. I don't off the top of my head
believe you would see any IRTSVCOL caching / delays causes by this as well. So I would initially rule that out.
If you are hitting anywhere near 32,000 rows in any interval, even only a couple intervals an hour, this might account for the 20 or so lost transactions. If this is the case the next thing to consider is probably consider an upgrade to Prognosis 11.1 which can have more rows per interval on most platforms.
